General ⇒ Makeindex Not working correctly

Hello all, I am having an odd problem with makeindex. I have read several other posts and tried all of the previously suggested solutions to no avail. I am using Texniccenter, MikTex install (current versions). Makeindex in not running automatically. I have to go into build and hit makeindex, when this happens I get an error saying
"Input index file C:\...\continuum" not found. But if I rename my continuum.idx to continuum and run again it seems to work. I build the project again and no index appears. It seems the makeindex.exe is writing the *.ind and *.ilg files in a different directory under a different name. If I manually move them and rename them continuum.ind,ilg and build one more time my index appears in the pdf. This just seems rather tedious and I was wondering if anyone has any ideas as to a fix?
