Is it possible to let latex write all these config-files to a separate directory? Right now my directory is crammed with files, but want to separate them neatly.

Yes, just start LaTeX in a different working directory, all files (including output files) will go there. But then all input files must be there, too, and normally this is not expected. So it's best to just keep all files in one directory. They are not separated neatly, but this is not a real problem and shouldn't disturb you.
