Texmaker and TeXstudio ⇒ Invoking of BibTeX causes Problem

Hello all,

I am not sure if this was covered previously, but from what i've seen on my searches it seems that there are no solutions yet, just patches. So here goes my problem:

I am a beginner with all things Latex but I am progressing. I am using Latex on both Linux with Kile as the editor and Windows with Texmaker. On windows I have MikTeX 2.9 x64 installed and so far it was working properly until I had to write a document which had references in it. I created my bib file in the same folder as the tex document. And tried to compile the document using a variety of scenarios: latex->bibtex->latex->latex, straight pdflatex and lastly i tried the latex bibtex commands in the command line. The last try was the only one that worked and the bbl file was created and references were showing in my pdf file.

So I figure that the problem is with TexMaker or its interaction with MiKTeX and windows. I don't have any problems with WinEdt or Texniccenter.

On the other hand, in Linux I have no problems with the references (granted I use Kile as the editor).

Does anyone know why is this happening?
