I can adjust the layout of texts under document->settings, but when it comes to math formulas, i do not know what to do.
currently, the spacing between a line of text and a math formula (an eqnarray formula) is too big...

This is strange, I play around with it for 1~2 hours trying to change the spacing and indentation, couldn't figure it out, then the moment I post the question on this forum, I get it sorted out...
basically the problem is: I accidentally put the equations into a new paragraph.

That's a small mistake which is often made. Not only with LyX, but also with LaTeX: people like to have an empty line around for readability, however it adds a paragraph space, while the displayed math environment brings its own space.
