I am writing an IEEE paper for which I am using the .cls and .bst files provided by IEEE. Currently I have stored the files where my paper's latex file (.tex) file is stored. Everything is seeming fine, but I wanted to know if I could store the files in the main installation. If yes, where in the MikTex folder (in the program files) should I store the .cls file and where should I place the .bst file so that both can be accessed from wherever in my Operating System (WinXP).

Most (if not all) of them are part of the common TeX distributions. So you should first try to install them by the MiKTeX Package Manager (MPM).
