Table of Contents big gaps
The gaps between subsections and subsubsections sometimes are big.
as shown in the attachment.
Any idea?

what you se isn't normal and introduced somewhere in your document. Please show a minimal working example so we can reproduce the behaviour and help you.

nobody can guess what happened without seeing the code. I mean, we don't even know what document class you use. Standard document classed don't do it, so it's either in your thesis document class or in your own code. There's a vertical spacing command. If you would like us to point at it, post at least that class as link or as attachment (.cls file), possibly with some code (your text parts are not needed).
