Lyx & El Capitan

I had many problems with Lyx, TexLive, and MacTex after updating the system to Mac OS 10.11.3 El Capitan.
The following solution worked for me:
1) In the Lyx menu, go to "about Lyx" to locate the system folder with the lyx files. In my case it was in ~/Library/Application Support/LyX-2.1/. Delete that folder or rename it, as some old configuration may interfere with a new Lyx installation and produce some wrong paths.
2) re-install MacTex; XQuarz; TexShop; Lyx in this order.
Note: you may want to save something from the old configuration. In my case I had some keyboards shortcuts defined in the file "bind" inside the folder ~/Library/Application Support/LyX-2.1/
