I have a 2-line thesis title and would like to increase the space in between.

You can do something like this in Thesis.cls:

\thesistitle{\vspace{-12pt}Thesis Title Thesis Title Thesis Title\\[6pt]
  Thesis Title Thesis Title Thesis Title Thesis Title}
