I was testing LyX earlier but this problem made me to give up. However, I thought to give it another try as it worked so well otherwise. I'm very new in both LaTeX and LyX so I apologise if I've missed something very obvious.
I saw there is some earlier discussion about interlinear glosses. If I understand correctly, that works in LyX by inserting TeX code like here:

However, as I don't work with English I need to use non-ascii characters all the time, ie:
"Тайӧ зэв колана пример."
Or:
"A sentence with ǯ or č or ś or something else that is in every normal word."
Now LyX doesn't allow me to enter any special characters inside that box where I should write the sentences and glosses. Is this normal?

Yes, sounds very much like that. I can copy-paste into the box, and indeed, it comes out nicely in the PDF. However, to copy-paste everything all the time is not really a solution I think.
The character set that works is indeed latin1 and not ASCII, as things like öäå come out normally.

Well if you happen to be using Ubuntu I can tell you how to easily compile LyX for yourself without the commit that apparently introduced this new behavior.

I'm using Mac OS X. Compiling it from source sounds a bit extreme as a solution, but I can consider trying that too.

Indeed. Also on Mac it can be pretty tricky. I hope you're able to find an easier solution.
