I've never had issues with bibtex before, but at the moment I'm writing a thesis and I need to start using the \include{file} function to manage the overblown size of the thing. However when I keep my chapters as separate tex files and compile them together in a central document, none of my citations are recognised as being defined (i.e. I get question marks where all of my citations should be). This may indeed not be a problem with bibtex at all, but I've tried this both with the bibliography as a separate file and as an inclusion in the central file, to no avail.
Does anyone have any ideas? I'm getting increasingly desperate!

You are running bibtex on all of your .aux files, are you?
