I just compiled Lyx 2.0.3 from source on Ubuntu 12.04 with TexLive. When opening a document in Lyx 2.0.3 which was created using Lyx 2.0.2, bookmarks are no longer being created in the rendered PDF. However, all other aspects of Hyperref are working (bibliography links, section links, TOC links, etc.).
Under Document->Settings->PDF Properties, "use Hyperref Support" is selected as is Bookmarks->Generate Bookmarks.
When I use View->View [PDF (pdflatex)] or View->View (Other Formats)->PDF (ps2pdf), I do not get bookmarks. When I use File->Export->PDF (ps2pdf), I do get bookmarks.
Has anyone else encountered this issue?
