I am writing a document including a number of multi-line equations (in the context of proofs). I would like to be able to associate a small explanatory comment next to each line (eg: "divide throughout by x") in the form of a margin note.

Unfortunately, margin notes cannot be included inside equation environments - they have to be included before or after, which puts the margin note either above the equation block or below.

My question is - is there any way to include margin notes that are aligned with specific lines in a multi-line equation environment, so that I can carefully explain what happens in each step.

Try the marginnote package. It allows vertical offsets for marginal notes which could be helpful in this case.
