Text lost in PDF Figures

Hello again :) I'm having a new newbie problem this time working with figures and epstopdf. When I open miktex and run the program to make my report everything works fine. All matlab figures shows the graph and associated text (legend, xlabel, ylabel) with the figures. Same thing with ABAQUS-plots and legends. However when I run the program a second time (even without changing anything) all texts in every pdf-figure disappears. The drawing in every figure is still there so it's just the text which is lost. This is very annoying due I have to close Miktex and restart the program everytime I want to update anything in my text.

There are no warnings in the console output and I'm having trouble finding anything useful with google so I appreciate all help I can get.

Which PDF-viewer are you using? Does the problem occur in Adobe Reader as well?

No just the pdf-viewer which Miktex uses, Texworks.

Yeah, I've experienced the same. It seems that TeXworks has problems viewing the text elements in PDF-files included as images. While annoying, it doesn't really matter that much -- the text is there, you just don't see it in that viewer. You could the issue to the bug tracker for TeXworks, perhaps it will be fixed in a later version. (In hindsight, I should have done this a long time ago, not sure why I didn't ...)
