Master thesis
You may take a look at the KOMA Script bundle or the memoir class. Also very interesting might be the classicthesis package. A close look at the manuals is recommendable.

But please check with your university first. Most institutions do specify a template for you to use. Also for journal / conference paper, the journal / conference will specify the template.
