Maybe you missed to set the path to Miktex core in TeXnicCenter.

I've been having the same problems with mine. I just use it on my XP system since I can't figure out how to get it to work on my Windows 7. I can generate it using the cmd line but not with Texniccenter which is too annoying to be worthwhile. If anyone has figured out a way to fix this I would like to know because I hate having to work on a separate computer when I need to type something up. The error it gives is that it can't find the input index file even though I can actually see the file located right where it's supposed to be.
