for side by side subfigures the guide discusses the use of the \includegraphics{file} instruction within the \subfloat{} environment
but for graphics created from gnuplot for the epslatex color terminal it is necessary to use the
\input{file} instruction. This also works within subfloat but I am having some difficulties horizontally spacing the graphs properly, if I try to use \hspace[1in] eg. or any \hspace command the side-by-side formatting does not work. With the native horizontal spacing the graphs are outside the bounding box/page limits.??

Does anyone have any suggestions?

Change the terminal of GNUplot to postscript and include your plots as graphic files in EPS format.

set term postscript eps enhanced color
So you can align your plots by setting the right parameters (width or height) within the \includegraphics command. Setting the terminal to PDF could also help in the case you compile your document directly to PDF. For more information refer to the GNUplot documentation.

Very useful in this case is the egplot package, which allows to control GNUplot scripts directly in the LaTeX code (only for the postscript terminal). Its documentation gives detailed information.
