I am doing research on how to produce ebooks with mathematical content, especially diagrams.
Nlab used originally Instiki:
https://golem.ph.utexas.edu/wiki/instiki/show/HomePage
and that includes a WYSWYG editor or tikz-produced xml-encoded SVG vector graphics.
Is that the best way to incorporate nice mathematical diagrams into epub format ebooks, or there are better alternatives?

The link doesn't work for me, I get a timeout error.
I would use TikZ for the diagrams. SVG if the ebook supports it, otherwise just the best that the chosen ebook format can do.
