This is the relevant part of the response I got from Robert Schlicht if anyone is interested:
For the dynamic content I use the PDF feature of layers (optional content groups). The source is in microtype.dtx, which you should already have or find on ctan.

Thank you Joseph, I agree completely. However, precisely for this reason I am hoping for the gurus
to react.
One more thing, do you think it is possible then to at least transform the .sty files provided by Varian into proper document classes and lyx layouts?
