I had many problems with Lyx, TexLive, and MacTex after updating the system to Mac OS 10.11.3 El Capitan.
The following solution worked for me:
1) In the Lyx menu, go to "about Lyx" to locate the system folder with the lyx files. In my case it was in ~/Library/Application Support/LyX-2.1/. Delete ...
