Sounds to me like a problem with your network connection, rather than with MikTex. Did you solve it?

I attach a page from my thesis so you can see what I'm talking about. I'm using square brackets for the presentations rather than the traditional angled ones, to save space.

Happily there are no fractions in the matrices, so hopefully vertical alignment won't be a problem. I take your point about referring to the lines in a matrix, but I still prefer to do it this way if I can! Actually they are not ...

Problem with Graphs package
Regarding your suggestion to use PSTricks or pgf/tikz, I have some experience with the latter. Graphs seems quite simple and does what I need. Are there any other advantages with the others? I'd rather not learn how to use yet another package.

localghost , you are very observant. However the solution was not quite as simple as that. I realised when I checked again, that I hadn't actually upgraded to version 2.6 as I stated. The problem must have been caused by an update to version 2.5.

Thanks for the reply. But then ...
a) how would I refer to the first of the two labels? (i.e. how do i subtract 1 from mymatrow in the \ref command?)
b) these numbers would not follow other numbers in the document, and would not be in the style chapter.number, would they?

Numbering matrices
Can anyone tell me how I might number a matrix, line by line? I would like the numbers outside of the matrix delimiters, e.g. something like this:

If I use the equation environment with an array, then I will just get one number for the whole matrix. If I use ...

I wonder if anyone else here uses the graphs package by Frank Drewes. It was working fine until a few weeks ago (possibly when I updated to MikTeX 2.6)
An error is produced by dvips, which says is can't find a header file:
