The smart way: Calm down and take a deep breath, read posts and provided links attentively, try to understand and ask if necessary.

Re: Problem with Biblatex
Thanks for the comments, abelle. The problem with "Productivity enhancement for Experienced LaTeX users" is that many people disagree. I agree and that is how I market LyX, but I know many (perhaps most?) LaTeX users disagree. In any case, your feedback would be useful and we are always open to discussing ideas. Please post any ideas on http://www.lyx.org/trac or join our development mailing list at lyx-devel@lists.lyx.org or our user mailing list at lyx-users@lists.lyx.org. For trac, select the component that is most relevant. In your website suggestion, select the component "website".
Thanks for your feedback, Abelle. Keep it coming!

Problem with Biblatex
Half the solution to the question is:
1) LyX clashes with Preamble Settings --> |View>Source Pane>[Preamble Only] when setting up your |Document>Settings>
1) LyX clashes with Preamble Settings --> |View>Source Pane>[Preamble Only] when setting up your |Document>Settings>
. GREAT TIP :D
2) Finding the offending LyX setting is still a problem. "Search the LyX sources for the term you see in the preamble or simply ask on the lyx-users mailing list" (from ticket below).
In repsonse to Johannes and Scott I posted Ticket http://www.lyx.org/trac/ticket/9978 which has already been closed as invalid :( Very good response time. The reason given "the idea behind LyX: a WYSIWYM editor that hides the nasty LaTeX internals from average users. (If this is nothing for you, you should use another TeX editor like e.g. TeXworks?.)" Sounds fair (if you think LaTeX Preamble is internal), and no one completing an Engineering PhD wants to play under the bonnet with programming, but LyX just can't do some things without LaTeX, so you have no choice. IMHO we should forget all the E.R.T. nonsense and be LaTeX symbiotic to strengthen both. I can see why some take a dim view of LyX: making LaTeX for only for dummies that never understand LaTeX is journey to no-where for anyone. Just use MS-Word with styles!

Re: Problem with Biblatex
Thanks for the comments, abelle. The problem is that a lot of people think LyX is for new users. Further, note that your situation is special. You are using LyX for a PhD thesis and you probably have to make a lot of configuration changes to respect the stringent formatting rules. Normally, you do not have to do any of this. When writing a journal article, you just use that journal article's class and it takes care of all of those details so you might not even need any LaTeX preamble or ERT. It's hard to make general statements because there are so many different situations.
Sorry for your frustration. I hope you get everything figured out!
