Messed up paths

Im an average user of LateX. I use MikTex (Windows 10 x64) and Texmaker but I reinstalled MikTex today because it got corrupted. After that Texmaker stopped working like when something was already compiled before and you changed something, Texmaker doesnt call any errors but doesnt update the Pdf file with the change. If I want to create a new .tex file it calls an error "Could not start the command. pdflatex -synctex=1 -interaction=nonstopmode %.tex". But if I use Texworks everything works fine.

I have a suspicion that the reinstall of MikTex messed up paths. Is there any way to do a clear reinstall of MikTex and Texmaker? Or is there any way to repair it?

It looks like when I uninstalled the old version MikTex 2.9 and replaced it with the newest version than the paths really messed up and Texmaker still thinks that I have the old MikTex 2.9 installed. Tried CCleaner to clean the registry, looked for files of miktex and deleted but still there is the problem. Any tips what I could miss or any program to delete the leftovers of MikTex 2.9?

Off-topic notices:

According to ltnews on CTAN, inputenc no longer needs to be loaded with this option since April 2018.

It would be advisable to substitute color by xcolor and amsmath by mathtools. graphicx is already loading graphics.
