I am not familiar with the dvipdfmx software. I am using the standard dvi2pdf macro that comes with Winedt and Miktex2.7. This software gave me the error code that was reported on in my first posting. Installing dvipdfmx seems not easy for me.. they have only source files and the instructions are for unix-based systems.
I won't bother you anymore... you have been helping a lot with so many suggestions. I will update this post if I happen to find a solution that solves the problem from its roots - converting pdf to eps which outputs an eps with standard dimensions.

There should be an option to configure the MiKTeX executables in WinEdt. Whatever you find there for the conversion "DVI -> PDF", replace it with dvipdfmx but keep the argument line untouched. It works similar to dvips.

When I compile my tex file using texshop, it automatically convert it to pdf. and I want my tex convert 2 dvi2ps then ps2pdf like the old version. because converting directly to pdf makes me lose the lables of the compounds within the figure, using chemscheme package.
how can I do that? do I need to download any thing? I have the texlive and texshop installed on a mac.
