No, compiling the document. That routine is also called compiling.

Hm, try comparing the output of echo $PATH and kpsewhich (possibly with params), each with both users.

Check if your php user has a writable home directory. Check the real user's home directory, if his LaTeX run produced local files (/home/user/texmf/...) and if that would work for the php user.
