I am sorry, you are right of course, the figures I am actually most concerned about are raster graphics (generated with Matlab pcolor...).

The difference isn't big, so I may still try to go with the epstopdf option; the appearance of the pdf in the viewer bothers me. Not sure it is the best use of my time at this point though to go and convert all figures ...

As Herbert said, or dissertation editing office seems to think if it prints ok it's fine, but I'd really like to have it display nicely in the viewer as well.

I apologize for not being very knowledgeable about all this...

I only just realized that dvipdfm converts eps figures to pdf via Ghostview, and now using ps2pdf the figure resolution in my final pdf has actually increased.

So now I am thinking I will definitely go with the ps2pdf, since some of my graphics are indeed raster graphics and they are some of the nicer ones in the document.

(I am using both raster and vector graphics, and yes, of course the vector ones are not affected)

This issue of inconsistent line thickness seems to be something that is not unheard of in eps to pdf conversion. The thickness also depends on zoom level in the viewer. Foxit, Adobe, and GoogleDocs, all have this issue with my document, only Ghostview doesn't.

Anybody know of a setting in the viewer that may affect this? Line weights won't do a thing, I tried that.

Matlab should manage the export to EPS, which in turn can be converted to PDF as already mentioned and allow you to compile with PDFLaTeX (which also accepts JPG and PNG).
