While using the template Masters/Doctoral Thesis, I encountered an issue when I have unicode characters in the bibtex file. E.g. if I have an author name with a \'{i} it does work, but characters like \'{\i}, \u{i} or \v{o} don't: they produce an error which says "Inputenc error: Unicode char in bibtex" ...
I am running archlinux with an up to date latex distribution, I used the biber backend, and I compile with latexmk (using pdflatex).

Type in the unicode characters directly. Do not disguise them with macros.
The smart way: Calm down and take a deep breath, read posts and provided links attentively, try to understand and ask if necessary.
