Did you run bibtex? RevTeX puts footnotes together with references.

You may try to use one of the standard pdf fonts like times or palatino (if you haven't done that already). Standard fonts are a part of pdf specs and should not require embedding but I'm not sure how much space that can save (probably not that much).

The instructions I gave you are for TL'09 as distributed by http://www.tug.org/texlive . Various distributions do their own packaging and I can't help you with any problems coming from there (you don't even say which distro you use). The old revtex is still available as revtex4 package (in the upstream TL at least, dunno about your distro). The last time I checked, none of the command line DDE clients I could find actually worked. Let me know if you find one. Is there any other way to close a specific file?
