I have figured it out. In case this has not been mentioned before:
Place the label, inside the caption box, after whatever your caption text is. I was placing the label, outside the caption box.

When I cross-reference figures in my thesis, the reference picks up the section numbers rather than the figure number. My figures are numbered automatically according to chapter numbers which is how I want them.
I have tried a number of things including putting the label before or after the ...

Ok... so I found out that this problem does not exist if one goes to the box setting and chooses 'Inner box : None' and then select 'allow page breaks' . This way you get the space after and before the boxes.

I am writing very long equations. When a text is longer than a page margin it automatically goes to the next line, it seems that with equations it does not do that. I was wondering if there was a way of controlling that or if lyx could let you know that you have gone past the page margin?

I have to use boxes (box-minipage, simple frame) quite a lot in my work. My problem is that the text or the paragraph that follows the boxes is really close to the box. It almost touches the box. Is there a way to automatically deal with this in the settings?

I have a .tex file in which s diagram has been plotted using laTex commands. When I enter this into lyx it gives a smaller diagram with all the lines kind of tangled and squeezed in a smaller area. Does anyone know why this happens. Are the units of dimensions different in lyx?

I was wondering how document classes can be added to the document classes in lyx. For instance if I had a document class xxxx.tex how can I make it compatible with lyx?
