I actually found the problem. I was using \end{abstract} in the appendix files which was causing the page numbering to be out of sequence. Thanks anyway.

Has anyone had this problem before. The page numbering is fine until it reaches the appendix, then the numbering starts from 1 again. I just can't figure this one out
