I looked at your file but I only spotted a few stylistic preferences you'd changed, nothing that should have caused an error. What errors were you getting? I feel like most people Google for new layout files and it's just as easy to find the file here as it is on the wiki and here they can ask quest...

You can add itemize back by opening your layout file and typing a % at the start of the line that says "NoStyle Itemize". I disabled a bunch of the basic styles that didn't seem likely to come up in an exam document so there'd be less to have to scroll through in the pulldown menu to find ...

Open a new file, go to Document Settings, make the changes you want to start each new document with, then Click the "Save As Document Defaults" button.

You want to change the way it appears on screen for editing? That's pretty easy to do if you're willing to learn LyX Layout coding (it's in a couple of different Help menu documents). You use Document menu>Settings>Local Layout to put your changes in - they'll only change the way it looks on your sc...

It does sound like a problem with the document size then. I'd suggest that you separate each section into its own document and then make a master document where you input (Insert menu>File) each of the section documents in the correct order to put the whole thing together again. LyX puts it in a temp folder and deletes them on exit - you have to Save As within the odt program before closing LyX to keep it. OK, it doesn't know what to do with the trnumber you've given it in the preamble. Check your package documentation and any templates you have to make sure you've formatted that part correctly.
