What should be the natural spacement between equations?

Your book is about physics. Equations in physics need some space. Do you want equations to have the same distance from one another in all of the 2000+ pages?

I bet you can run it from command line. TeX will output a dvi file, or a pdf file. It will never generate a png file. Everytime you see TeX generate a png file, a command like imagemagick was run in the background before.

What should be the natural spacement between equations?

I would suggest to use a single \\ at the end of an equation line. The spacing will be different, as very equation needs a bit of variable space.

Your constriction of exact space, isn't what I would enforce.

The command simply is pdflatex.
The standalone class might also be useful.

What should be the natural spacement between equations?

Well, the simple way would be to not use manual spacing and let TeX do its job. Knuth designed it to prepare beautiful books.
