Ah, nevermind, I just stumbled across the --aux-directory switch for MikTex! I don't know how I missed this before.

When I build my LaTeX documents, 4-5 temporary files are produced each time. I understand that some of these are intermediate files necessary for certain features (i.e. tables of contents) to work, but they are certainly not something that I need to see.
