Hi I successfully set-up margin notes on a twoside document :) , also using the anysize package for my general margins.I have:
\marginsize{2.5cm}{7cm}{1.5cm}{1.5cm}
%margin notes settings
\marginparsep 5mm
\marginparwidth 50mm
% this customizes the margin notes to be smaller size etc
\let ...
