Try making a batch fail with this information:

set path="C:\Programmer\MiKTeX 2.6\miktex\bin";%path%;
makeindex thesis.nlo -s nomencl.ist -o thesis.nls

Place it in your thesis file directory. Run the batchfile in yoyr theisdirectory instead of pressing "make index".
