Okay,
I have finally figured out how to do this!
The method is described in the EmbeddedObjects helpfile under 4.2. In the Glosse Inset I added \footnotemark{} and outside the gloss I added \footnotetext{TEXT}.
For people seeking a similar solution I have added the .lyx file as an attachment ...
